Could an over-reliance on artificial insemination magnify the portion of the gene pool unable to naturally reproduce several generations down the line?

Certainly, in the same way that several generations of C-sections have led to an unnaturally large headed population.

Add some AI into the mix and the ubermensch will be here in no time. Imagine people who are their own mothers/fathers and selected in an optimal way by AI to advance the cause of humanity and their colonization of the stars. Truly marvelous developments.
