To spell it out, I think the joke here is the assertion that they are probably using old operating system and software. The screenshot is for windows XP.

I guess they would have us believe that adding disk space, when necessary, is also done "just-in-time" and wasn't done "just-in-time" enough.

It's in the 2nd paragraph:

This is the thing that does the JIT. The JIT broke. That's why they mention JIT.
