It isn't explicitly stated, but it does seem to be implied that the captain and shipping company conspired to file a false police report to ensure the stowaways would be removed from the ship.

Maybe it was the best possible solution since no ports would allow them to leave in a more normal way?

Seems reasonable. Having a ship be trapped at sea is a huge cost, it’s understandable that the crew gets stressed out as supplies are running low.
